Thumb drive prep

I have a dual 5500 SV TS panel and see that per instructions using the thumb drive or SD card for AFS software updates require the drive to be prepared properly before use. I usually use a SD card for updating so the question pertains to the following which is new to me. I need some guidance here please. I want to use the Seattle Avionics IFR/Sectional chart data. If starting out with a new 16GB mini thumb drive and want to use the Seattle Avionics sectional/IFR chart data , do I prep the thumb drive per AFS instructions before loading the chart data from SA or do I just load the chart data from SA onto the thumb drive and install the drive onto the EFIS?
